After a functioning UFO has been captured, the usual post-mission requester pops with the usual buttons for "Play Again", "Continue" and special buttons for "Store", "Destroy" and "Sell". Right now it is too easy to not notice the UFO and reflexively click "Continue", in which case the UFO seems to be destroyed. Either make the post-mission requester very different when a UFO needs to be dealt with, or disable the "Continue" button until the user has explicitly dealt with the capture. A third option, i guess, would be to set the default handling for the UFO to either "Store" or "Sell".
