I would like to suggest splitting base to 2 levels
One on the surface:
- radar
- hangar lift exit
- stair and lift entrace
- buildable anti-UFO defense (missile, lasers, guns w/e)
- etc.


and one underground:
- rest of structures ...

this way You get more space to build
(bigger or multiple radar types, multiple defense etc)

plus You can fight and stop Alien attack on base prior they get into underground levels ...

Having an above ground battle could be neat (hmm... wouldn't the larger attacking spacecraft have anti-personnel weapons?), but the limitation on space is intentional, I think. In the original XCOM, dealing with limited base space was part of the management strategy of the game (Aww, gee, do I want more plasma defenses, or another Psi-Lab? Choices, choices...) but I also think that base space could be a game difficulty adjustable feature. Easier game, more space allowed kind of thing.
