... In the good ol` X-Com rookies improved their stats
by using certain weapons and making kills/surviving
missions.
This "reward" mechanism made each veteran squad member
much more valuable and less expandable on the
battlefield. I noticed that "Alien Invasion" starts
with some crapy soldiers, but I was hoping that they
get better with time.
Some skills could be raised by just using a weapon (it
doesn't make sense to get better if the soldier doesn't
use his weapon at least once in a mission). More kills
should improve reactions or accuracy.
I think there are many games that use similar systems,
RPG like stats and so on. No need to reinvent the wheel
here.

Yes, if it is a small mission and some of the team spend the entire mission practicing marksmanship, they should get better at sniper skill.

If your soldiers are carrying heavy equipment and running all the time, their stamina (power) should increase.

See the bug posted about the team room to be used for training in marksmanship, physical conditioning and psionic skill.
