In windowed mode on the Mac, there are 44 pixels reserved for the system vertically (Menu bar and Title bar)

So, in window mode, you don't have 1024x768, you have 1024 x 724.

This isn't "minor" -- it means that the bottom of the display cannot be seen, at all, without dropping to a lower resolution (960 x 720), or forcing full-screen mode.

you can always define custom resolutions with:
./ufo +set vid_mode -1 +set vid_width x +set vid_height y (replacing x and y with the values you need)
