Title: containment facility is full

There doesn't seem to be any way to empty my containment facility of dead aliens. How do I do it?

Go to Base - Buildings - Alien Containment: under live alien containment info there is a skull, mouse over = kill all aliens in this base
You can also kill single aliens on the buttons there

Indeed, it's about emptying your containment facility of living aliens, as second message implies.

Yes I know how to kill living aliens but their bodies just keep stacking up. Is the capacity of the containment facility infinite? I have close to a hundred already..

From experience I have never had a problem with storing dead alien bodies.  I don't think they even count towards your storage.  Yeah but eventually it would be nice if you could do something with the corpses than just pile them up.  But for now assume your people cremate them for bio-safety reasons.
