Is there any way to replace the in game soundtrack with your own?

Replacing the music files with your own should do the trick.

I found the audio folder but its all text documents, I don't think simply sticking my music in there will work but I will give it a try.

<installation folder>\UFOAI-2.3\base\0music.pk3

IIRC you can just make a "1music.pk3" zip file and put your own music in there, renamed to match the original names. Remember to convert them to oggs.

Crystan:
You can also just extract the music.ufo located in the 0ufos.pk3 and add the file names of your own tracks there. Keep in mind that your tracks have to be inside the base/music/ folder.
