There are black boxes around UFO Yard, shot down UFOs and UFOs rockets.

Possible it's some kind of transparency bug.

the models are just like that - but maybe we can tweak the lighting a little bit

Flying UFOs are looking just fine.

So maybe in case of shot down UFO you could reuse models of flying UFOs with, say, red X above it. Or something like that.
